The political details of the setting is rather inconsequential to the plot. What Kei is fighting for isn't really important, other than the fact that she opposes the Government.
And it's quite clear why there would be an opposition in the first place - Neo-Tokyo is a nightmare. Crime is rampant, street gangs rule the night, riots and explosions are a everyday thing. The government is ruled by corrupt bureaucrats, the citizens apathic, and cults are arising. Violence is the norm. The Colonel puts it perfectly: The place is a garbage heap.
Part of the appeal of Akira comes from this satire... and the very real plausibility that it could happen. (The social collapse, not the mutant-superhuman thing).
